It's probably more to do with your game resolution not being registered as matching the primary or extended display workspace. There are ways to force this, but with a mod it's probably a crapshoot. Worst case scenario just unplug one monitor, and make sure the game resolution matches the desktop resolution when you start it.
After some more looking I found a video that there's an option within protontricks that locks the cursor that works for me. Thanks for your suggestion though!
